it sounds like u triggered the thieft deterent system..the dealership needs to relearn the system ...when i change a battery on these cars u need to use a memory saver ..it is a power source that hooks up to the obd2 connector. it keeps the computer powered up so not to think the battery was disconnected like someone was trying to steal the car....sorry for the bad news
All keyless-entry keys have small batteries which runout in long term, some has small screws which you can open and change the battery and some needs to be replaced with new keys, have a look at your car's key and see if you can open the plastic cover and change the battery.

I had the s500 2001... so u have to take the steel emergency key off then introduce it obliqually and push it will open! ...not easy to explain better but any mercedes service can help u easily and quickly!
Battery base has a device that clamps the battery on a step/notch on the side. Use a ratchet with an extension to loosen. Once it is loose you can remove the battery.
