Voltage meter fluctuates up and down. New battery and rebuilt alt. lights dim when the meter dips. Its a 2004 crown victoria police interceptor.

Most "Police" vehicles have the Rear Door Window electronics and/or mechanisms disconnected to prevent the escape of persons under arrest/in custody.
Take the Rear Door Panels off to check the connections.

You have a voltage regulator that regulates the battery charge. When you removed it you probably bypassed the voltage regulator and your car was running with too many volts and causing it to overheat.

Battery wont charge in my 1997 ford crown victoria

In the 1995 and later Crown Victoria's, there is a fuse in the fuseblock that controls the alternator's charging of the battery. If that fuse is blown, your car will drain the battery and cut off as you stated.
Check the fuse block under the hood and the one located on the left driver side above the hood pull.
