In some 1999/2000 Cougars the wire between the battery and the voltage regulator(altenator) had a resistance reading that is too high. Ford has issued an TSB 00-25-6 that has instructions on how to replace this wire. The part # for the replacement wire is
1S8Z-14A411-AA. I'm in Michigan and a local dealer found one for me in South Bend,IN
i had the same problem with flickering lights,it end up being that the hot wire is hitting steiring rod that hits the plug that has 3 wires that hooks 2 the alternater.reruit the hot wire and buy new 3 prong wire plug and the wire that comes off that plug that connects to hot wire is the wire that carges batt,i ran mine all the way to batt by it self and fixed the problem,if u have anymore problems u can contact me ,[email protected] and i will help u figure it out, john collins

A bad reman alternator will do this too. Hard to find OEM alternator now,but that will fix it. Or try used from salvage yard.car-part.com. page with asterisk is lowest price.
