I'm having the same problem and already did a complete tune up with no improvement. My brother is currently looking into the problem and is going to check the hoses and seals to make sure there are no leaks but he is pretty sure it could be the mass air flow sensor.

Also check the vaccum hose from the fuel pressure regulator to the intake manifold, it is right on top, to the front right of the valve cover where the fuel lines attach to the fuel rail, there is a small vaccum hose that runs from the regulator to the intake manifold, I have a 93 grand cherokee limited w/ 4.0L 6cyl, it was hard to start at times, wouldnt start at times without starting fluid spray and had your symptoms at idle, running rough like it wanted to stall like it was out of gas, I had various opinions ranging from fuel pump was bad to the fuel filter to the fuel presure regulator, the fuel pump relay ,etc....after replacing the relay and having the same symptoms, some digging brought me to this vaccum hose, wich had a break in it, when it was replaced it allowed the regulator to have the correct fuel pressure output and solved all the afforementioned problems way cheaper than the suggested alternitives. good luck.

1999 cherokee starts and runs fine then idles rough and dies

If the start and run fine are on cold starts, I would look for vacuum leaks. The normal start mode for these things is to have a richer condition upon a cold start. When the ECU detects warmth in the engine is drops the extra rich cold start mode then the idle goes rough due to the normal mixture being too lean due to a vacuum leak. Look for cracked, loose or broken vacuum hoses. It could also be due to a EGR valve stuck open.

I have a 2006 grand cherokee. Sometimes without warning when I come to a stop (after driving with no lights, warning, etc.) My truck hesitates when I accelerate. The rpm's go all the way up, and my truck...

could be a bad idle control valve. causing idle surge and rise and stick open to allow a large vacuum leak in your manifold which would cause those Symptoms of rough acceleration and loss of power similar to a missfire.

Cherokee just stops. Driving slow, fast, uphill,

Have your timing checked out, and check if you have any MIL codes.

1998 Jeep Grand Cherokee has a rough idle at first

You do have a filter and it's mounted right on top of the pump on outside of tank...it is also the pressure regulator. You really should put a pressure gauge on the fuel system and check it out though. you may find there is a problem elsewhere. Good and proper testing is the only way to get answers about problems especially now that systems are all electronically controlled.
