The engine had been misfiring so we replaced all the spark plugs and then the ignition coil on the #1 cylinder. so the engine quit running like ****, but now every time we drive the vehicle the check engine light will flash intermittently and the A/C will begin to blow warm, but only for a few minutes then fine for a while then begin flashing again.

The flashing check engine light is typical of a misfire issue. There are two things I would do to start with.
1. Take the vehicle to an auto parts store like Autozone and have them hook up their scan tool so that they can retrieve stored trouble codes. Even if the check engine light is not on, they should be able to retrieve recently stored codes.
2. Do a complete tune up. New plugs, new plug wires, new air filter, new fuel filter if it has not been done recently.
If the parts store pulls the codes and they cannot tell you what they mean, post them up here and I will see what I can dig up for you.

Next change swap the injector with another and see of the problem moves. If it does it's a bad injector.

Run your tests before you start buying your parts. verify that your fuel pressure is acceptable. a defective fuel pressure reg., clogged fuel filter, tired fuel pump, fuel injector, loose or damaged wiring to the injector or coil, maybe water in the gas or too much fuel cleaner/additive.

If you don't address it, it will be more serious as in burnt valves, burnt up converter, possibly more engine damage. Get it repaired. Probably needs just a tune up, but needs to be checked to be sure.
