When stopping it sometimes dies and now engine light is on with a code P0725
P0725 JEEP Description
The Engine Control Module (ECM)
monitors the engine speed through the Crankshaft Position (CKP) sensor
with the engine running, and send signal to the Transmission Control
Module (TCM).
The code is set when the TCM does not get an engine speed signal from the ECM.
Could be a problem with either computer, the link between the two, or the crank sensor.

What you have read is more or less correct, the dealer or a garage with a scanner that will access the computer has to flash it after it is installed. I would almost recommend letting the dealer fix it, because if they put that body computer in and it does not take care of the problem, the dealer would be on the hook for whatever it takes to fix it. If you do it, the dealer is off the hook.
The dealer service adviser today was ask if I do this and it is the harness would I have to pay for that to be replaced which is another 1500.00 or would they be responsible to replace this. He told me that I would be responsbile but he trusts what his tech advised which was the pcm. He said that when they shook the harness or tapped on the PCM the car died and I had ask him if it might be a short in the harness. I am now thinking that if the PCM is not the problem...I would be spending more than the car is worth. I was thinking it would be up to them to fix the problem if they were wrong but that is not what I am being told.
They are not going to commit to being responsible without a fight. But legally, if they tell you the problem is X they are on the hook for additional repairs if it turns out the problem is Y. You still pay for X but no more. If you could find a used component for a couple of hundred and do it yourself you would be ahead, but when you get up in the big money I would rather be dealing with a company with big pockets if it goes wrong.
