With the car running rough it could cause the harsh shift but if it is staying at 5000 rpms then the ****** is about to go out on you. The rough idle sounds like a vacuum leak. If you can keep the car running at idle listen for a sucking type sound. That would indicate where the vacuum leak is.

I have 2000 beetle 2.0 after changing the bettery and

think you may have caused the car to go into safe mode.you need someone to plug in a diagnostic computer to erase fault codes in the cars brain. hopefully that will sort it out!

1998 beetle will start and idle, but will die when accelerated

When was the last time you had your fuel filter replaced ?? Sounds like the engine may be starved for gas because of a clogged fuel filter. If you have no record of having been replaced, this may be the least expensive place to begin, but be careful the quick disconnects on the fuel filter can be difficult to push in. Also, the fuel lines will be pressurized when they are disconnected, and could spray gas into your face if your not careful. If you damage the disconnects on the fuel lines you will need to have the lines replaced, so be gentle.

2000 beetle will die at random times, and will not start for about 15 minutes!

this can be caused by a bad fuel filter or dirty injectors. try a bottle of fuel injector or fuel system cleaner in a tank of gas. i suggest lucas products which can be found at any parts store.
