I would say that you have damage to the ignition wiring harness or you ECM is failing.
check that the HT leads are separated and not touching each other. The misfire may be simply the spark being inducted into the plug with the least resistance and is random and that is what is setting off the light.
the P0301 means Cylinder 1 Misfire Detected, and the P0303 means Cylinder 3 Misfire Detected. I think have known how to fix the problems after you knew where is the problem.
On most Honda's when you get a misfire happening across the whole engine like that there are a few likely issues. the ignition coil if it's a single coil style or the connector at the distributor. They also have some issues with EGR's and plugged ports which can mess with the fuel trim numbers. It's important to check the fuel pressure and if possible a timing offset spec from the scanner whenever you're dealing with misfires on any vehicles Honda or not and determine correct pressure and flow whenever possible.

remove the valve covers and check the spark plug seals .. maybe theyre old and brittle and need replacement.. maybe arent sealing well and allowing oil down to the plug
