You m?y have a blown head gasket letting exaust into the cooling system. The pump cannot push exaust. Try a liquid head gasket sealer before replacing gasket. But first open the radiator cap and start the engine. Watch for the coolant to bubble. Top engine and add coolant or water. Some times after doing work on a cooling system you may get air in the system and need to *burp* the systems.

this sounds like a coolant flow problem. possible rad plugged or water pump problem.

Water Pump Replacement Removal Procedure

Caution: In order to avoid being burned, do not service the engine while it is still hot. Service the engine when it is cool.

1. Drain the coolant from the radiator. Refer to Cooling System Draining and Filling .
2. Remove the air cleaner assembly. Refer to Air Cleaner Assembly Replacement in Engine Controls.
3. Remove the Mass Air Flow (MAF) sensor. Refer to Mass Airflow Sensor Replacement in Engine Controls.
4. Remove the upper fan shroud. Refer to Engine Coolant Fan Upper Shroud Replacement .
5. Remove the drive belt. Refer to Drive Belt Replacement in Engine Mechanical.
6. Remove the fan and fan blade clutch assembly. Refer to Fan Replacement .
   
   
   
7. Remove the coolant pump pulley bolts and the pulley.
   
   
   
8. Disconnect the coolant bypass hose and clamps.
9. Disconnect the radiator hoses from the coolant pump. Refer to Radiator Hose Replacement .
   
   
   
10. Remove the four coolant pump bolts.
11. Remove the coolant pump.
12. Remove the gaskets. Important: Make sure all of the gasket mating surfaces are free of burrs or other imperfections.
    
13. Inspect all of the parts. Replace the parts as necessary.

Installation Procedure

I am not aying that this is what I think it is but I found this on your year BMW

Some BMW, Volkswagen and Audi cars have a common problem that the water pump impeller becomes dislodged from the input shaft of the water pump leaving the water pump looking ok from the outside, but failed on the inside. Failed BMW, VW, Audi Water Pump Troubleshooting Procedure

• Check Water Pump Operation - To troubleshoot this problem first drain about a half a gallon out of the cooling system, next remove the thermostat from the engine. With the thermostat out start the engine (stand back) coolant should be forced out of the thermostat port, if not the impeller has dislodged itself from the water pump input shaft and needs to be replaced. To replace the water pump finish draining the remainder of engine coolant, remove the serpentine belt and coolant hoses. Next remove the water pump mounting bolts and remove the water pump. Clean gasket surfaces and reinstall new water pump and reassemble. Refill with coolant and recheck system, top off engine coolant after it has re-cooled.

Hi, Sounds like you have tried about everything. Ok the aux. coolant switch is for the electric pump for the heater core will not cause an over heating condition just a longer warm up of the heater core. Has the cooling system been bleed properly if there is a trapped air pocket it will not let coolant circulate. Was the new thermostat installed correctly? They have a vent that needs to be towards the top or they trap air on the back side and cant take an accurate reading to open and close. Other areas to look at would be proper operation of the fan clutch, if they fail they can cause the fan to not lock up properly and supply enough air movement through the radiator. The aux. electric fans and their temp switches do you hear them coming on are they coming on at the right temp.

After the car is cool and has been sitting for a while, remove the radiator cap, have someone start the car, the coolant in the radiator should drop a little, and there should be movement, if there is no movement, let the car run for a while, with some systems it won't cycle enough to notice until the engine warms up. If there is still no movement, you likely have a bad water pump and/or thermostat.
Another method as a "just to be sure", drain the coolant overflow tank, and fill it with clean distilled water. Drive the car for a few days (carefully not to overheat it obviously, if the engine is getting too hot to drive normally don't do this test). If after a few days of driving the fluid in the overflow tank is still clear (water), then there is no circulation in the system.
It's usually best to start by replacing the thermostat, and then re-check. If that doesn't fix the problem it is most likely a water pump, or in very rare cases a plugged radiator or coolant passage.

It Depends on which engine you have, this is how it goes for both. I use a little RTV with a new ring as well.

THERMOSTAT REPLACEMENT (4.2L ENGINE)
Removal Procedure
1. Remove the necessary coolant from the radiator.
2. Remove the generator.
3. Loosen the outlet hose clamp at the thermostat housing. Remove the outlet hose from the thermostat housing.
4. Remove the thermostat housing bolts.
5. Remove the thermostat housing from the engine block.
6. Clean all of the surfaces of the thermostat housing.
7. Clean the sealing surface of the engine block.
Installation Procedure
1. Install the thermostat housing to the engine block.
2. Install the thermostat housing bolts.
Tighten: Tighten the bolts to 10 N.m (89 lb in).
3. Lubricate the inner diameter of the radiator hose with engine coolant.
4. Install the outlet hose to the thermostat housing. Secure the hose with the clamp.
5. Install the generator.
6. Fill the cooling system with specified coolant and concentration. Follow the correct cooling systen bleed procedure for your engine.
7. Inspect all sealing surfaces for leaks after starting the engine.
THERMOSTAT REPLACEMENT (5.3L ENGINE)
1. Drain Radiator and remove the radiator outlet hose.
2. Remove the water pump inlet bolts.
3. Remove the water pump inlet and thermostat from the water pump.
Installation Procedure
IMPORTANT: The thermostat is not serviceable separately. The water pump inlet and thermostat must be replaced as an assembly.
1. Install the thermostat and thermostat housing to the water pump.
2. Install the thermostat housing bolts.15 N.m
3. Install the radiator outlet hose.
4. Fill the cooling system with specified coolant and concentration. Follow the correct cooling systen bleed procedure for your engine.
5. Inspect all sealing surfaces for leaks after starting the engine.

Headgasket must be checked. and check that you have enough radiator fluid. Also check for warped/cracked cylinder head.

3.0 Coupe

Removing and installing complete water pump (M52 / S52 /M52TU/ M54 / M56)

Remove alternator drive belt, refer to Engine, Cooling and Exhaust - Engine - Drive Belts, Mounts, Brackets and Accessories - Drive Belt - Service and Repair - Procedures See: Engine\Drive Belt\Service and Repair
Note: M52/S52 The water drain plug is located on the exhaust side between cylinders 4 and 5 in the engine block (illustration).
M52TU / M54 / M56 The water drain plug is located on the exhaust side on cylinder 2 in the engine block.
Drain and dispose of coolant.

Installation:
Replace seal.
Tightening Torque, refer to Specifications - Mechanical. See: Specifications
Vent cooling system and check for leaks, refer to Engine, Cooling and Exhaust - Cooling System - Service and Repair - Procedures. See: Service and Repair
Release belt pulley,Release water pump.,Tighten two screws (M6) into thread of water pump and water pump out of timing case.

Installation:
Replace O-ring and coat with coolant as anti-friction agent.
