I started the car after changing the water pump ( and hasn't been driven in about 2 years ) then 5 seconds into the idle, I heard a weird noise and the engine shuts off. I started it again but this time no noise but it still only idled for 5 seconds and then shut down almost like it ran out of gas because it seemed to bog ouy.
Remove the water pump belt. Start and see if the noise is gone. If the noise is gone you have a bad component that is driven by the belt.
Noise is not from the water pump. It only made that noise once. It seems to run fine but only for about a few seconds maybe 5. It has 199,*** miles on it and I don't know the history of it of how it was maintained.
It may be from a component that is also run by the same belt as the water pump. A sized a/c compressor, or bad power steering pump could be the problem.
Car seems to be doing fine now with the noise. It seemed like an electronic noise of some sort. Now I need to figure out my headlight issue in which they always stay on and also find a tool for the check engine light.

what kind of car do you have?
Is your car with distributor or electrical egnition?
the fuel pump is not the at fualt.
in your son car are only two common problems or electricity does not come. Or fuel does not come good like is supose to come.

The light you're referring to isn't a check engine light, the check engine light merely says "check engine" in orange and is on the lower right hand side of your instrument panel. It is reserved for telling you that something annoying is happening with your engine, but is usually related to a bad sensor reading in your emissions control system.
That other light, (the exclamation point in the red triangle, in the center of the instrument panel,) indicates that something very bad is happening with your engine, it only comes on if continued driving could severely damage the engine. I highly recommend against driving it at all, as doing so will probably just make your problems worse.
What's your temperature gauge reading? If it's going really high, or remaining pegged at the bottom, you may have some kind of coolant system issue, and the motor is shutting down due to an overheat. (Which can then result in a blown head gasket, which I have done...)
I have experienced this twice: once due to a coolant line blowing and overheating my engine, and once due to a major oil leak. (Oil running straight out of the bottom as soon as I put it in. Yikes!) Neither of these problems is something you want to drive your car with until you have discovered the source of, and rectified; the problem. Check all of your fluids and oil, watch all of your gauges, and see if anything out of the ordinary is going on.
If you can't see any obvious reason for this, take it in to the shop, because your car is trying to protect your engine, and getting an estimate is a lot cheaper than replacing your engine.

Because the car has adaptive technology, it may take a while to reset and adjust to the new, cleaner and better conditions than those to which it had previously adapted.
Did you change the cap and rotor? if the plugs needed replacement, likely they do too
Possible other causes include:
loose or corroded connections to any electrical component you disturbed (make a checklist and tick them all off as you check them);
mis-reinstallation of any F.I. part disturbed(checklist again)
obstructed water flow through the AIC valve;
improper voltage output from the AIC valve (for LH 2.4 systems, should output 8 volt at idle, dropping as load increases; for LH 2.4.2 system output 7 volt at idle etc; testing between terminals)33 and 17 at disconnected LH connector;
possible problem with MAF.

the idle air control valve may be bad or just needs cleaned out. idle air control valve acts the same as a choke. if it is messing up it will cause engine not to run right.

No weird noise anymore. Will not stay running.
Not sure if I should push on the accelerator to see if it will run on it;s own after a little while or what. Any help is greatly appreciated.
