It's not your alternator, why would that cause your lights to flicker as it goes through the battery FIRST (read: it's a giant power filter/surge suppressor)?
A Nippondenso alternator should last for about 10 years or 150K miles or so, unless you are driving 100K miles a months, stop replacing the alternator.
What does the noise sound like?  I think you have a serpentine belt,  is that correct?

What would cause my alternator to overcharge on my 1999 honda civic hx

All newer vehicles alternators have internal controls. If the internals go bad an alternator can either not charge or can over charge. If you leave the over charging alternator on the vehicle you can cause severe damage to your electrical systems. Change it out for a good rebuilt alternator with a lifetime warranty. They can be purchased at Auto Zone, o'Reillys, Pep Boys, etc. After its installed, check the output. I'm sure it will now be within specs.

2003 civic stalls at stop

If a Honda is not producing enough amps it could cause it to stall but the battery should die if its the alternator. Sounds like the coil or distibutor.

you may have a short in it somewhere, i had a small short and it fried my alternator within a week. check all wiring very close. if there is a after market stereo or something else, it may be over heating from working so hard. check wires for corrosion and a bad fusable link in wire.

The red light flickering could be a diode fault within the alternator. Pulsating could also be a fault with the alternator or a faulty ground/earthing point for either the battery or the harness. If your drivebelt tension is fine, its more than likely the alternator. Hope this helps...

Lights blinking

Sounds like you may have bad battery make sure your battery is getting the charging voltage of 13,8 volts or higher check it with a volt meter and see if the alternator is working right I've gotten bad alternators one can never be to sure than elminate that problem and move onto the battery make sure its good. it should have 12.6 volts or higher after it has been fully charged or you think its charged . than last check your relays and your fuses make sure there all working good luck

My 2002 Honda Civic starts - but slowly and the lights flicker

Well it absolutely sounds like an alternator issue. But i noticed you said "in the rain" correct? See this is where it gets tricky for most folks. But ill tell ya how to resolve this, if you arent having problems now things are gonna be just fine. I mean if you got up the next morning and th ecar did normal, then evidentally an electrical component had some moisture in it but has dried out now,so if it was the alternator the problem would only worsen, and within a few days your battery would fail. So I think you will be just fine
