I have a '99 wrangler with the 4cyl engine and 5-speed manual trans.
First I'd like to point out that the shifter itself isn't stock. It was like this when I bought it. Its much shorter than stock, more like a car shifter. It's not low enough that you can't reach it, but its noticable.
I mention this because I'm concerned that this may be part of my problem.
Maybe not... what do I know.
OK...
-Shifting to first and taking off is no problem. very smooth.
-When I push the clutch and pull the stick down to 2nd (7 out of 10 times) is grinds on the first attempt and I have to really pull it down to get to engage.
-Shifting into 3rd is no problem. very smooth.
-4th give me the same issue as 2nd, but not as often. The bigger issue with 4th gear is that once engaged, if I take my foot off the accelerator for too long, the stick pops up into neutral kicking me out of 4th gear.
-5th is the same as 1st and 3rd. very smooth.
R- hard to pull down into reverse.
What concerns me is the fact that the gears I'm having trouble with are the lower (on the shifter - 2nd, 4th and R that you have to pull down). Not the upper that I push up to engage.
I'm wondering if this has anything to do with the shifter I mentioned above not being stock and having been replaced at some point.
1) is it not the right shifter?
2) with the shifter being replaced at some point... does that mean the transmission was replaced at some point?
3) What does it sound like the problem may be.

I had the same problem, but in first gear. What I did to free it up, with the shifter out of the transmission, looking down into the hole you will see two linkages side by side with a slot in each. The trouble is the linkage got out of sink. What you do is put a large screw driver into (shifter lever) slot and try to move them (they are hard to move) to you find neutral.
