My 2006 Hyundai Accent keeps shaking when parked or braking. When you start driving, it has trouble accelerating at first. Levels out with no shaking after driving for a while but is sure to return the next time you stop. Check engine light has already come on. What's wrong?

Make sure the brake lights are coming on if not the release solenoid that unlocks park gets no power and will not release the shifter from park position. Also check the owner's manual for a possible way to override the solenoid lock.
it means you are doing irrepairable damage to the catalytic converter, you should take your car and have the trouble codes retrieved, sounds like you need an Oxygen sensor
push in your brake pedal and have some one look at the brake lights on the back if they dont come on its the brake light saftey switch under the dash it connects to the brake pedal it cost like 18 bucks cheap fix i had the same problem
may want to check the brake pedal switch located on top of the brake pedal arm. If all fuses looks good, replace the brake pedal switch, which can also cause to not shift out of park.
It might be bad O2, MAF sensor, deposited throttle body, bad spark plugs/wires/distributor cap, clogged fuel injectors or air filter. Shacking usually adressed to uneven detonation in cylinders. Start from cleaning injectrors (injectro cleaner), scanning the trouble codes if any at Autozone store (free of charge), and tune up service (changing spark plugs, wiring, distributor cap)
Hope that helps
Good Luck
