The exhaust means nothing at this point.

The crankshaft sprocket notch should be STRAIGHT DOWN while both camshaft sprocket notches should both be STRAIGHT UP, and aligned with the marks on the backing plate behind the sprockets.

The spark plugs are in, right? Without spark plugs, you'll have no compression at all.

...and the head bolts were torqued correctly, in the correct sequence, and to the correct torque?

If you take out the thermostat and put everything back together without it, you should see the water flowing in the radiator, if not, replace it. Assuming that the belt isn't loose or anything. But after everything you've said here, I'm saying water pump.

If your wife is driving, it could actually be bumps in the road. Never heard of a converter lockup problem described like that. Is the OD light flashing?
A diagnostic scan that can detect pressure readings and solenoid voltage will be the best way to determine the health of your transmission.
