There is a thermostat in line with the Heating & cooling system of the engine. When the water temperature reaches a determined level, say 240 degrees, the thermostat will open allowing the hot water to travel through a heat ex-changer under your dash board allowing heat inside the car. If this thermostat is sticking closed, it will not allow water to travel to the ex-changer causing cold air to blow. Unless your mechanical ability is fair to good and you have the tools you can change it yourself but even if you take it to a garage it shouldn't be too much to fix. I had the same problem with my 2002 try taking the car out of "valet mode" I think you have to insert in drivers door and turn opposite direction or maybe it was the trunk lock

Is your vehicle a petrol or a diesel? Black smoke is a sign your engine is burning a fuel mixture that is too rich, (Too much fuel, not enough air). Start by replacing the AIR filter. After that you need to get the fuel injectors checked. If yours is a diesel have the EGR valve checked as a sticky valve isn't diverting unburnt fuel back through the fuel system.

Sometimes a low battery or dead one can erase idle parameters in the computer memory. Also for 2002 to 06 the electric throttle position sender at the top of the gas pedal is very slightly adjustable. Loosen the nut and see if there is enough slot there to bring your idle up a hair.
Regarding the remote transmitter issue: Take the remote transmitter to your Toyota dealer. Ask them to test your transmitter with their hand-held RF detector. All Toyota dealers are required to have one of these devices. The RF detector will test the remote to see if it is indeed transmitting the proper RF out of the transmitter, and the strength of the RF signal. If there is no signal, the remote has failed (unfortunatly common), and the remote will need to be replaced and reprogrammed to the vehicle. I do this quite regularly, and rarely do I tell customers taht they need to spend 800 dollars for such a simple diagnosis/fix. The keyless system is very reliable. I rarely change the ECU for the keyless, unless somebody somehow gets the ECU wet, then it def needs replaced. Hope this helps.

Check your fueses and also if you have a master key with a fobe use that one and see if it opens it up.also have your remote check out at a near by auto parts store they have a demo were u can check to see if your fobe works.
have the drive shafts checked for failed cv joints , worn out disc pads and suspension rubber failures
Your "loud noise " comment is too generalized to get more exacting advice
Look for the idle adjustment and do the deed - see if it will hold. Try to avoid dealer at all costs. They will gouge you and probably try to get you to go for all sorts of other procedures.
