I have a hard time starting my 04 Santa Fe after i fill up

The most common cause of this is thermal shock (gasoline is very cold out of the ground) to the electric fuel pump inside the fuel tank, when the pumps get worn the decrease in temperature from the gasoline causes the pump to stick. This is a question I see fairly often, so I did research to see what the common cause is. Next time this happens have the fuel pressure checked.

Transmission will not shift all of a sudden On my 2004 Santa Fe

Time to go to a transmission shop. You could try a complete tranny flush at sears first and have the filter changed.

My 2004 hyundai santa fe sport 3.5l 3500cc v6 engine acted like it was seizing up late yesterday and now the engine is shaking so bad when i give it gas it vibrates the whole steering wheel

the tune up needed is probably replacement of the injectors as most problems as you describe comes from bad injectors have the fault codes read to check for failing , crank ,cam position sensors or other sensors that affect performance

On my 20004 sante fe i get a sort of thumping

I would need to drive this to try and diagnose the issue. Take it to a tire and front end shop and ask them to drive it and give you an idea what is wrong.

What would cause a 2004 hyundai santa fe suddenly fall into limp mode?

It has a failure in the engine or transmission, this was sensed by the control computers and to avoid any further damage it put you in the low power limp mode. You need to have the system control modules scanned for fault codes to see what went wrong.
