2000 Lincoln ls has replaced motor and many components under the hood actuator seems to be in line so gears read with only ignition on but when started and attempted to gearshift dash on E help?

I am having a difficult time understanding your writing. If I understand what you have written: You changed the Engine but WHAT ACTUATOR? there is a Neutral Safety Switch (many people call it the PRNDL Switch). You need to adjust the Neutral Safety Switch by placing it in NEUTRAL POSITION on the Transmission and then aligning the the Shift Mechanism that is will read N. When you attempt to Gear Shift, I am assuming you are referring to starting the Car? And it goes to "E" ? Does your Car START? Is your "E" are you talking about the Fuel Gauge? A. It sounds like you missed a Ground Wire Connection OR B. You pinched a wire during the Installation and you need to located it and repair the wire.

Hi there usually the fuses are under the dash or in the engine compartment
If you are talking about what kind of fuses check with the owners manual for the vehicle
Or go on line and enter the info about your vehicle

My 2000 lincoln ls is showing E on the dash after

You have probably tried pushing the reset button on the dash and you do not have the OBD-ll scan tool or you would have erased it. Most mechanics offer free readings to try and get your business. Ask him to please erase your codes and go from there.
