2000 civic running ruff and backfire
Since you replaced the head gasket, your timing marks are off, and I pretty much am totally positive on this. The timing marks on this one are tricky. When you replaced head gasket, did you replace the timing belt and tensioners?? Do a compression test on all cylinders and make sure they are all within specs. If it sounds like it's only running on three cylinders, you have a dead cylinder which could mean broken or badly worn piston rings. From what you described with the backfiring and all, seems that your timing is off a tooth or two yet do a compression test first. Disconnect the fuel pump fuse and remove all spark plugs when you due this. Let me know your progress and i hope this helps. One other thing you should do since the car sat for 5 months is take the gas tank out and get it cleaned out, bad fuel sitting so long.
Strong starter cranks car longer than usual to start car
Check your fuel filter and are you buying good quality gas. You may also need to take your coil pack off and have it tested. You didnt say what the weather conditions are yet you may look into the choke setup you have on this car. yes newer cars have some type of choke system.

- Transmission Range Sensor Circuit Range/Performance
The purpose of the automatic transmission is to match the engine's optimum power and torque characteristics to the driver's desired rate of acceleration and speed by auto-selecting different gear ratios or 'speeds' to power the wheels. The Transmission Range Sensor (also referred to as the PRNDL input and/or neutral safety switch) tells the transmission control module (TCM) and the powertrain control module (PCM) that the transmission is in park, reverse, neutral, drive, low, 2nd, 3rd etc. It is attached directly to the manual valve of transmission, so when the shift lever is moved say from park to drive, the Transmission Range Sensor communicates this critical information to the above mentioned vehicle computer systems.
P0700
Many vehicles have a control module for the automatic transmission called a transmission control module (TCM). The engine control module (ECM) communicates with the TCM to monitor the automatic transmission for faults. If the TCM detects a fault in the automatic transmission and sets a transmission related fault code, the ECM is informed of this also and sets a P0700 in the ECM memory.

If the smoke is black then you are running too rich, this is controlled by the computer, do you have a check engine light on? check your map/maff sensor and your o2 sensors. You may have injectors that are leaking causing excess fuel to pass. Also, try a tune up and check your air filter. Get back to me OK. Make sure ALL of the cylinders are firing correctly.

Does both fans need to run with a/c on
Yes both fans need to run while the A/C is running,this is because the A/C compressor puts a good amount of added load on the motor and heat is generated when the refrigerant is compressed.There should be a A/C fan relay under the hood in the secondary fuse/relay box,it has probably gone bad,if you have a shucks/kragen or autozone in your area they will test the relay for you.
