Cylinder 4 misfire . Pull positive battery cable off and let sit for 20 mins put back on ,it should start take to a place u can check the check engine light I think there r more codes
check the report on your smog test and go from there. If it passed then it should be working within the legal limits. If your MIL (check engine light) is not on, I think you are ok.

The transmission oil gets water contaminated if the water or coolant gets trapped into the transmission through the breather tube located on the top of transmission casing, through the worn out dipstick seal or through the cracked lower tank of radiator.
The following solution is suggested to solve the issue:
- Retrieve the engine and transmission error codes with
diagnostic computer or HDS and interpret the freeze frame data.
- Check the battery health and the alternator performance.
- Check for loose or contaminated connections at alternator, battery terminals and transmission connector.
- Check to see if the coolant level decreases.
- Get the radiator be checked for damaged lower tank in which the transmission oil circulates.
- Delete the fault codes by removing the negative battery terminal.
- Clean the transmission oil filter and replace the transmission oil. If the problem persists, address the following:
PROBABLE CAUSES:
1.Intermediate housing assembly worn or damaged
2. Reverse brake defective
3. Reverse brake piston stuck, worn or damaged
4. Start clutch defective
5. Start clutch end plate clearance incorrect
6. ATF strainer or ATF filter clogged
7. Control valve body assembly defective
8. Manual valve body defective
9. PCM defective
10. Start clutch control system memory in PCM defective
11. Engine output low
ACTIONS:
Check the reverse brake pressure.
Inspect the clutch piston, clutch piston check valve, and O-rings. Check the spring retainer for wear and damage. Inspect the clutch end-plate-to-top-disc clearance. If the clearance is out of tolerance, inspect the clutch discs and plates for wear and damage. If the discs and plates are worn or damaged, replace them as a set. If they are OK, adjust the clearance with the clutch end plate.
Check the D indicator, and check for loose solenoid connectors and transmission range switch connector.
Calibrate start clutch control system.
If any problem is found within the transmission assembly, better to replace it with a good known one, even purchased from a junk for less.

LOL... let me guess, the air intake snorkel tube (actually on the passenger side, so 'right' side corner). I know, right?! I thought the same thing and wondered how fresh air would vent right through a solid inner fender, but ah well, it's normal and I presume it does the job because the car runs just fine as it is.
The flashing green key icon when turning off your car? Ignition security system, requires chipped key to start. It's sort of like the GM and Ford flashing red light to announce the security system is active.
Perhaps it's the fault in the brake light activation switch off the brake pedal. It's basically a plunger switch which makes contact with the brake pedal arm to trigger the tail lights. I once had this problem with a GM, but with no brake lights activating at all. Have a look underneath the dash and check for that plunger because maybe the plunger is sort of stuck and won't extend far enough to kill the circuit for the tail lights or maybe the spring is broken or the contact pad is shot. Worth a check anyways.
Your problem is a bit vague & the make & model on the car only says 2001 Honda Civic. A lack of acceleration can be a couple of things in any vehicle. It can be a sign of clogged fuel injectors...but the Civic's from the 90's to early 2000's were known for problems with stuck accelerators or rapid acceleration. Both these "defects" involved issues with the throttle plate & pads. In instances where the car seems sluggish & won't accelerate rapidly...a light oiling to the throttle & pads could be a solution; otherwise it's inevitable that you'll need slight adjustments at the mechanic.
