Not sure what you mean by a 'Nick Diagram', but as you mention 'speakers; and ' 'take (fake?) twitters' (Tweeters?) I presume you want the stereo wiring diagram?
'CPU' are the Central Processing Unit is a Desktop or Laptop Computer. In a vehicle they are called the ECM (engine control module) or ECU (engine control unit).
The proper way is to use a scan tool. The important question is WHY you want to Reset it? The ECM has been learning stuff since the last time battery power was cut. You can just disconnect the negative battery lead for 20 minutes... but ....

To clear codes and historical codes, Drive Clean / Smog Data, you use a scan tool.
Did you get all the "shaving cream" flushed from the engine? It could be plugging the oil pump pick-up screen. The pump could alco be going out. Have you replaced the oil filter? If there is still milky residue you may need to replace it several times.
I cannot see how one bolt missing from the transmission would make a difference in shifting.Did you check the fluid? After the car has been driven your fluid level should be at the FULL mark.Not above it, or below it. Also,if your replacement trans came from a bone yard, That could be the problem".Most junk yards offer a warranty for a few dollars."

I hope that you have disconnected the battery fire could happen relay click's but will stick at drain could be the fuel pump you hear with the continuse click you might have a shorted starter.I think thats the first place to start.A bad ignition switch will cause this to happen sometimes?

O rings are cheap and replaceable, there would have to be a crack in the housing, or some catastrophic failure to have to replace the whole thing. YOU COULD PROBABLY GET ONE CHEAPLY AT A SALVAGE YARD,
Do you have a trusted independent mechanic, or one highly recommended to give you an other quote? Some dealerships only replace parts, sometimes,only replace assemblies, they don't repair anything.
yuck had elec problems take for ever to run through harness but that is what you have to do wire by wire testing for drops and if it doesnt happen when testing you will have to do it againg n again but in process clean and check connectors also
My dad has a 96 Ram Cummings and he ended up changing a relay on the fire wall. There are two of them beside each other. If you turn your key on and go under the hood on the drivers side push up the linkage on the bottom of the actuator it should stay in place now go inside and see if it will start. That actuator has to be up or it won't start if it's not going up when you turn the key on it's that relay on the driver side firewall.
