My 2005 Jetta is not shifting smoothly between the
Standard or automatic? If auto have you checked your fluid. Is it full and what does it look like a bright red or a deep burnt red that smells burnt. Automatic transmissions use solenoids to control shifts for a while now. Occasionally they can get plugged or quit working due to small metal filings that come from where on transmission. When they gopen they will cause hard shifts.. p.'s. Is it cold where you are as vw transmissions really don't like the cold. They is many reports of cold weather causing hard shifts and also slow reacting to going into drive or reverse.

Might want to check your relays to make sure that your problem is a simple fix.
Another thing to look for is wiring which may be broken or damaged. Common area is by the drive side, under the carpet area. You may want to check wiring in the engine compartment which could be damaged.

is the belt driving the compressor ok?
Chances are it was once overtightened, and the seal on the compressor is shot and the bearings not far behind.
Ask for the dye to be put in on your next re-gas and you'll soon see where it's coming from.
