Windows are controlled by small computers in each door, and the radio as well as these rely on a datalink that connects all the computers in the truck. You will probably see a datalink problem with one of them (such as the body computer) if you use a code reader to see what trouble codes (DTCs) are set.

I'm almost certain when you program remotes, they must both be programmed at the same time. This may explain why your spare didn't work. I think I would make sure both have good batteries and program them both at the same time.

You can have the codes read for the BCM. This is just coincidental. Changing the mount and transmission wouldn't cause problems in the steering column.

run the fault codes and look for a cannister venting problem

Unfortunately, they seem to be making door handles cheaper now and many people are having problems with them. If it is loose, the only thing you can do is unscrew and pry off the inner door panel and once inside the door, tighten up the connections. The first thing you might suspect is a misfire. Check to see if all your spark plugs are firmly attached to their spark plug wires. If that is not the problem, pull the plugs and inspect them (making sure they all get back to their original spot or firing order). Next, check all the spark plug wires. Hopefully you will find the problem and it will not be water in your gas.

Take it to a service shop. Could be wheel bearing hub assembly and the wheel can fall off.
