Tone changes in pearly gates pick up
What you describe sounds like pickups fighting against each other meaning, does this occur when using pickups individually or together? This is normal when using more than one pickup together, if it occurs in single mode, something is wired wrong. Another thing is, If using single, are you splitting coils? Individual coils wired wrong can do this, a bad pickup selector switch can also. A loose wire or fiber touching the tone pot capacitor or ground could also. A dead coil on a humbucker can as well. I'm guessing that you are using these in combo meaning a possible pickup selector switch may not be switching properly. The player's level of experience is also in my mind since, all of my guitars do the exact same ONLY when I use more than one pickup. I hardly ever use more than one at a time unless I'm playing a strat.

Before modifying any guitar of value, verify that the modification materials are compatible and somebody has accomplished it before successfully as the value of the instrument can be severally reduced.
Sometimes one has to use a drill to make extra holes to match...
I would recommend trying the pickup without mounting with screws to test it... Use foam backed double backed tape. This way if it doesn't work the way you want, you haven't torn up anything.

The most likely case is that one of the main output transistors (if which there are many) is shorted. When the protect circuit senses DC on the final output, it will not allow the output relay to come on to protect the speakers from raw DC. With the power removed, you can check between each outputs Emitter and Collector and you will probably find close to zero ohms. From that point you need to unsolder each of the pins of the bad channel until you find the shorted device(s) and replace them.

No or very little sound from Fender passport
Depending on the model, there are four around that date, it could be the insert jacks are tarnished reducing the signal flow between the pre amp stage and digital power amplifier. It could be the power amplifier has failed. It could even be customer error in wiring.
This assumes there is the correct level of signal entering the input sockets of course.
