I think you have gone as far as you can with what you have. A damn clever job by the way. The issues you run into with the 2 ring vs. 3 ring piston on your bike is piston slap as the skirt length changes with a 2 ring setup.

Exhust
exhausts are a dark art.......to gain maximum power ..they will need to be of a tuned length...and of certain diameter at certain points....
if your having them made by a reputible(sp) companythey should be abe to get you in the right ball park...
take into consideration groung clearance etc,
Tire saftey
A good patch job (removing the tire and repairing with a patch on the inside of it) I feel is much better than a plug IMHO
I used to do allot of automotive tire repairs with patches and can't remember if any actually came apart or became defective. The plug may have a tendency to loosen and leak.
On the other hand allot of people would replace the tire just to have peace of mind with regards to motorcycle tires. 1500 miles is close enough to justify replacement.

Handlebar hight
you might want to try some Arrow Fly Taper bars. They work with the stock mounts and should add a couple of inches to the height of the bars. They are really nice to ride with and are alot less expensive that Protapers.

Catalytic Converters
Motorbikes built since the 1990's more often have catalytic converters than those prior to this time. In countries throughout the world there have been studies regarding the impact of 2-stroke and 4-stroke motorbike exhaust contaminants into the air. The conclusion has pretty much been a change in policy requiring the inclusion of catalytic converters be an added feature on these motorbikes.
From all I read it appears most manufacturers have included catalytic converters on 2-stroke and 4 stroked motorbikes for quite sometime. The majority of these motorbikes sold today, will have a catalytic converter. In the event you find one without a converter, if would probably not be a good idea to purchase it.
An older 2-stroke or 4-stroke motorbike, probably could have a catalytic converter added, although it might be expensive to do this.,,,
Chain lubricant
Most are spray mate but I have used chainsaw oil in the past its very good easy to clean off if it flings and I just used to put it on the chain with an old paint brush.,,,
