I purchased a radsportz kayak hoist which appears
you should be fine to go shorter. The reason for the 6-8 foot recommendation is balance. a 12-14 foot kayak would risk tipping it you had a 4-foot width and didn't denter it just right. Your shorter kayak should do fine at 4 ft, but I would be careful to center.
Threading the rope
It probably doesn't matter too much, but do a few trials with light or no weight on it to see what works best and do it that way. You might find that with trials you will understand the directions better.

How to run 24 volt wheelchair hoist from 12volt
You can have two 12v batteries in series, and to charge them go to a camper supply store and buy an isolator. You will have to rig up the switching to go from charge mode to wheelchair hoist operation mode so that you won't burn out the alternator. (The two processes must operate independently.) This is the best way to go on this, rather than to try to modify the hoist mechanizm.
