96 Chevy s10 oil over filled to 9 qts.
Your mechanic is right and the error code means SMALL EVAP leak. This is usually the gas cap. Make sure it is tight, it might need replaced. It might take a while to go out too.
What's the steps in replacing my 5.3 engine?
You would need to drop the oil pan to remove the con rod bolts to be able to remove the piston. Sounds like you have the heads off. You would then pull the piston out drop a new one in (will need a piston ring compression tool) reconnect and torque the con rod. Reinstall heads and other xompnenets. Not sure how long or even if it will run as there could be other damage.
Why don't automatic headlights work?
On my car, a Renault, the automatic lights can be deactivated using a setting in the menu. Maybe yours can as well. Have a look in the manual or online. Maybe ask at a Chevvy dealers.

What to do when my transmission won't shift out of second?
This is a '93 Chevrolet. I think it should be equip with a transmission computer, and shifting sensor.
If that is the case, then you shuld have check first the sensor, these are inside the transmission. If the sensors are fine, check the ECU (not the main ECU, but a smaller one for the transmission). This part have to be check from somebody with computer knowledge. If the ECU is fine, then you just need to fix your transmission. Meaning that clutch must be worn out.
Just in case check the fluids and the transmission oil filter, maybe it's clog up.

You either have a short somewhere or your alternator is not working properly. You can take the alternator to an auto parts store and have them check it, it's a free service (ask first to be sure).

I add a fuse to the radio and it blows it as soon as I install the fuse
Disconnect the radio and then open it up and see if any wires are bared and touching each other, or maybe a component is blown and making a short circuit. More likely the Amplifier IC is blown and making the short circuit, and in turn is blowing the fuse. Look for a crack on a multi-legged black IC, that is normally the Audio Amplifier IC. Or maybe just take it into a Car Radio Repair Shop if you don't want to open it and that should be able to tell you if that Radio is worth repair to resell :)
