On the back seam of the oven where the floor meets with the back side, there seems to be some rust. is this a problem?

It is strange as the inside of micro wave ovens are usually stainless steel. Clean off the rust, you may find it is not rust at all. If it is rust it will be problem because it means that eventually dangerous radiation will be able to escape from the oven. But clean it first and inspect if there has been any corrosion of the material under the rust.

Maytag UMC5200AAW SS # 51285923 Never had any problem until, today it sparked and a small fire out of the top of the cover on the inside top of the right wall panel. We have it built in to a cabnet...

That sounds like a wave guide cover that protects food splatter from getting into wave guide. will need to replace that cover and thoroughly clean inside of unit ans around cover. Those covers must be kept clean and dry!!!

Normally you have to separate the door panels (as shown in the attached photo) and then you'll see the screws you need to remove.

Or you can watch a YouTube video (not a video I made) here that demonstrates how it's done.

You can find handy exploded views and order parts by model number here.

Aplliance fronts in stainless steel

I'm not sure about some of those appliances but ApplianceArt.com maybe able to help you. They sell stainless panels as well as the Softmetal adhesive stainless that's been on HGTV's "I Want that," "Design on a Dime," and "Real Estate Intervention." And I think some others.

Wiring diagram Problem - Maytag MMV5207A 1100 Watts Microwave Oven

This doesn't have the diagram hidden away somewhere inside? Check at the bottom edge of the control panel, transformer brack, or rear of the oven. Otherwise, you can find wiring diagrams of earlier models that may be close enough. Just enter your model number here: http://tinyurl.com/gv383
