Sometimes the valve itself becomes distorted and does not lay flat. If you remove the valve (just the flapper part) and lay it on a flat surface you might see one part of it is raised. The cure is simple:
Place the valve in a bowl of boiling water - this will soften the rubber - then lay it on a perfectly flat surface to cool. Once cooled, replace the valve and you should find it seals perfectly once again. Be sure to clean any crud or limescale particles from both the valve and seat - don't use abrasives, just rub with a cloth or, in extreme cases, use some descaler or phosphoric acid (Coca Cola and other soft drinks might work in emergencies as they contain a very diluted amount).
It's definitely coming through the flapper valve. Look for some interference or crud that prevents the flapper from sealing well. Does it happen intermittently, or constantly? If you can't find the interference try a different style of flapper valve. good luck. Al K
