You need a software program installed on your computer to work with and convert raw pictures. An example would be Photoshop Elements. Usually, cameras that can shoot raw photos come with software on a cd to work with the photos.
What program are you using to try to copy the pictures? If it doesn't recognize .NEF files as photos, it won't copy them. Nikon Transfer recognizes them, of course.
You can also use the operating system's drag&drop to copy files from the camera (or better yet, a card reader) to your computer.
