I can't upload the pictures from my Nikon D40 to my computer. It downloads then I can't see them, It says they're not there, so it's just an empty folder. I think I need to download the new version or to download something to be compatible with nikons? Please help!

Not sure how you are downloading the pictures to the computer but starting from scratch check the SD card to make sure the lock is in the "open" position here is a diagram for that. It doesn't matter that it has Kodak on it, I took this as a screen shot and wrote on it to show the unlock position of that annoying little switch. see more below diagram

Make sure the pictures have been downloaded to the computer at this point as the lock would have prevented this from happening. Now what you need to do is format the card not delete format. The manual I have is a reference check your manual for this procedure. Formatting should be done each time you download pictures to the computer, new memory cards or taking one memory card from one camera and putting it in another. It might have just happend due to recent update of your system

so the solution would also be another update

but before that go to the device manager , locate other devices and right click on it and click on update drivers, restart the system, if that works its fine else go on to the following link and download the latest version of the Nikon Software

I am not sure but I think those memory cards have a lifetime warranty and there is a phone number on their website.
Have you tried to reformat the card using your computer and the software that came with the camera?
When removing the memory card, you have to be careful not to touch the gold connectors on it, any static will ruin the card.

Are you shooting JPEG or RAW? Check the image quality to find out.

As it comes out of the box, Windows can't read RAW files. If you want to shoot RAW, you can download a codec from http://support.nikontech.com/app/answers/detail/a_id/13869

If you switch to JPEG, just about any graphics program in the world will be able to open your pics.

Reinstall the Nikon software and drivers. If those were removed in the de-virusing of your computer that will fix the problem. If not make sure the USB ports are installed and configured.

try going to my computer, then selecting under "devices with removable storage" the one that says coolpix, camara, something along those lines. mine says "nikon D40". double click on that (if it's there) and that should be it. mine doesnt autoplay either.
