2001 EXC have the same cooling system regardless of a 4 stroke or a 2 stroke, this technology have stayed until 2006

How do I remove the transmission from a 08 ktm 144 sx ?

You'll need to remove the top end (cylinder and head. Then remove the rest of the engine from the frame. Remove all side covers. Using the proper puller, pull the flywheel and remove waterpump. Remove clutch basket and primary gear from crank and transmission shaft. Remove drive sprocket. Remove all case bolts and using a case splitting tool, pull the 2 case halves apart to expose crankshaft and transmission. This is a very involved project and having a manual for reference and scematics is highly recommended.

I need to replace my seat for a KTM 400 EXC 2002. Very hard to find any other KTM seat that will fit my 2002??

Seats changed in 2003. So i think you'll be looking for a 4 stroke ktm between '98 and '02. Ebay is an easy route to go, or you can order a new foam and cover from Moose or Enduro Engineering and rebuild your own seat.

Water in gearbox and oil in radiator 1997 ktm trail bike

Your problem is coming from the waterpump seal. When the seal goes bad it lets oil from the crankcase into the waterpump and vise versa. The only other problem it could be is the head gasket but you would feel a loss of power.
