if you haven't it discovered yet, the pump assembly that your looking at pulls straight up out of the top unit exposing the fill hole. Its basically a spray bottle reservoir. Try and picture a spray bottle. It literally acts like, say, bottle of Windex. Just pour your soap product directly into the bottle below. Be careful not to fill the soap storage bottle too much since it usually only holds 4 to 8 ounces of
absolutely, with the same make and model. The whole pump section merely pulls out of the top of the attached soap resevuior like a straw from a glass. Take the pump head with you to the store (Depot or Lowe's) to buy replacement.
Get the plastic guts of the thing apart (again, I know). Soak in CLR, was thoroughly in warm water and dry. Squarely cut back the original squarely cut end of the tube about one-half inch with a razor knige. Reinstall the tube FULLY onto the base of the pump as far as it will go. I no longer refill from the top. I now bite-the-bullet and crawl underneath in the cabinet, unscrew the bottle and refill.
Had the same problem, which is caused by build-up of highly viscous soap residues in the pump mechanism. This clogs up the vent holes in the pump cylinder and then the whole things stops working properly and start to suck the reservoir bottle in on itself.
SOLUTION: - Remove the top of the dispenser (i.e., the schnozzle) - Take a pair of tipped pliers and GENTLY pull the whole plastic pump unit out. - Look at it closely: it should not be all gummed up and the vent holes around the top rim must be free and open. - Clean the whole thing by pumping hot water through it for a few minutes (... nice finger exercise) - clean the holes with an old tooth brush or similar - reassemble
PREVENTION: - Dilute whatever soap you are using 1:1 with water to lower its viscosity. - Regularly clean as described

On my unit, I have to go under the sink and unscrew the plastic bottle, fill it and then screw it back on to the pump from underneath.
You might want to try that.
