Have you completed the alignment procedure? The phone will not let you progress until alignment is complete.
Once complete, click "OK" in the top right corner to exit the screen.
If this has fixed your problem then please take a moment to rate my answer, if not then please give more detail about what's happening and I'll try to assist you further. I don't have your exact model, but have owned a few other HTC models using both Windows Mobile (like yours) and Android operating systems so I'm confident that if the problem has a fix I can help you to find it..
Testimonial: "Your realy a guru on this field... Thank you very much Its very helpful. "
It's unfortunate that you gave my attempt to assist you a low rating
before I have had the chance to finish helping you. My reply did ask
that you delay rating my answer and add comments if my reply did not fix
your problem. FixYa Experts are all volunteers; low ratings (one or two thumbs up) are for where answers are genuinely poor or irrelevant, but to award them when we're still trying to help you or have provided a clear and helpful solution based upon the information supplied by an asker is a real disappointment and a disincentive to provide you with further assistance. Please don't take this as a reprimand: you're clearly a new user of this site and I believe that you have simply made a mistake.
Anyway, I shall try to help you further and trust that you will revise your rating of my answer afterwards. If you do not know how to do so then please ask me.
During alignment, the clicks on each cross target must be accurate and consistent. This means that when you aim for the centre of the cross you have to be quite close. You can even be significantly off-centre, but only if all the other targets are clicked in a similar fashion, e.g. suppose you click the first (centre) target to the bottom left of the target: as long as your clicks on the other four targets are also in the bottom left then the clicks will be registered as accurate and everything that you subsequently click on will need to be to the bottom left of where you should really click. You can also be accurate but off target in another way: suppose that you click the centre target pretty much in the centre of the cross; if you then click all of the others further into the screen corners corners than you should or towards the centre of the display, then the clicks will also be considered accurate as it's a consistent pattern. However, if the clicks are random or are inconsistently off target then the alignment process will continue by sending you back to the centre target to start again. So if you click the 1st (centre of display) target to the top right, the 2nd (top left of display) to the same relative position, the 3rd (bottom left of display) to the left, 4th (bottom right of display) to the bottom and 5th (top right of display) to bottom left then there's no consistency and the alignment will continue. This can happen if you're trying to align using anything other than a stylus: finger/thumb presses are simply not accurate enough.
If you have used a stylus and have clicked accurately and consistently then you will be returned instantly to the sceen settings page where you will be able click on OK in the top right corner to exit the alignment screen as per my original answer. If you cannot do so then your phone's touch screen is faulty and must be replaced. The screens are readily available for your model and can be replaced in much less than half an hour and some shops even offer fitting included in the cost of the screen.
I hope that this solves your problem or at least now clearly tells you how to get it fixed. PLEASE add a comment if my answer is unclear or requires further explanation, and if you are now happy with my reply I'd be very grateful if you would return the favour and upgrade the rating you gave me earlier. :-)
Thank you John and hope you get it fixed soon :-)

It seems it might be a problem with the installed ROM (corruption of some sort).Installing an original ROM (which can be downloaded from HTC's site) should fix it.

In the past, some HTC devices have been affected by problems with touchscreen alignment, but you shouldn't have any problems with the TyTN II in this department. The 240 x 320 display is clear and bright and also seems not to suffer from yellow colour cast that has been common on earlier devices.
The keyboard has a nice positive action to it and works extremely well. It's virtually identical to the HTC Herald, and very similar to the HTC TyTN. Holding the device in both hands it's easy to type at a fair rate using just your thumbs.
Finally, to insert a SIM card you have to slide the keyboard open and then look on the rear of the screen. Under a flap you'll find the SIM card slot.

My sincere apology for the abrupt ratings that I gave to you. You are right this is my first day to use FixYa. I thought that I have to click the ratings right every after solution had been made till satisfaction. It's really an honest mistake. I'm really sorry about it.
Anyhow...First thank you very much to your info its really really helps me a lot. It seems that my PDA had faulty LCD screens hence that I accurately followed your instruction and failed to fix it. Its turn out that your last solution will repair the problems... then so be it! I had to send it to a service center. Many many thanks again.
