The amp needs to "see" a load and if the new sub is incorrect the the amp will sense improper amps and will shut down, a protective circuit. Load the amp with the correct speaker....

If you remove the signal cable from the amplifier while the Sub is switched on (turned down about half way) you should hear a thump sound. If you do that proves that your sub is working and you need to look at your Yamaha. Perhaps the sub channel has been disabled in the logic settings. Check the speaker configuration pages. If all looks well reset your amp to factory settings and try again. I have had a logic glitch which was fixed in this way.
the problem sounds like your new sub is drawing to much power and your amp can not handle it. bridging the amp is a good way to get the full power out of your amp. But it isnt always suggested, my solution is to get a bigger amp. I install stereo systems for a living, and i tell my customers that it is smart to get an amp about 100 more watts then the rms rating of your subwoofer.
Put another known working speaker in there to see if it works. If it does then the issue is with your speaker. If it also does not work your amp is to blame.
you've spent alot of money on **** by the sounds of it!!. you should only ever run multiple subs the same brand, power and resistance you can just connect any old subs to a system you need to wire them depending on the load that the amp needs to see. first thing is to try the amp/s on a individual sub to check your amps still work once done check the subs 1 by 1.
It's probably not a battery problem; sounds more like a sub or amp problem. Check the sub's cone and see if it siezed up or if you smell something burned, also check the amp to see if you can smell the "burnt" smell. It's unlikely that it's your battery, because if it were nothing would be working properly. Take you subs and amp(s) to a good shop and ask them to bench test each item.
I think the electronics have a 3 years warranty and the drivers have a five years warranty for this product, maybe you can have it replaced. Maybe the auto on/off signal detector is the culprit.
