All the spx17 will do that, no it should not damage the driver.
We usually suggest to customers that it is best to leave the Sub in the Auto switch position as this will allow it to automatically switch on and off without the loud pop.
I also have a Jensen SPX-17 subwoofer. I always leave it on "AUTO" setting & the only time it give out with a loud THUMP is if we have a power failure & it comes back on afterwards. I am having a problem where it will not switch off on Auto setting & I get a very low rumbling & muted sounds of voices even when the Pioneer VSX1017 amplifier is off. Removing the signal cable fixes it but I should not have to do this.............. Any takers on this one ?

sounds like it could be some sort of ground loop (bad earth on one of the units connected to the stereo) a cheep way of ruling it that out would be to connect a ground loop isolator inline going to the sub, you can get one off ebay for around 6 bucks.
