Use "Pops-a-Dent" or "Ding King". I had a ding on my stainless steel oven and bought one of these kits from the "As Seen on TV" store for $20.00. It took two applications but removed it completely with no after affects.

Scratches on stainles steel door

IF IT IS BRUSHED STAINLESS, AND THE SCRATCHES ARE REALLY BAD, YOU COULD TRY SOME STEEL WOOL TO SOFTEN THE SCRATCHES, BUT IT WILL BE A TRADE OFF OF MINIMIZING THE SCRATCHES AND CAUSING A SMEARED LOOK TO THE BRUSHED STAINLESS PATTERN.
