Did it pop up automatically or did you pop it manually? if it popped up by itself then the flash unfortunately is probably dead, since on automatic, it won't pop unless it's going to fire. If you popped it manually then - the camera doesn't think that the flash is necessary for the conditions that you're shooting in.

1 Possiable dirty lens contact terminals
2 Auto focus motor in lens is jamed/malfuntion
3 Auto focus engagement pin on camera body is not engaging the lens
4 Correct lens, old nikon lens and some 3rd party lens wont work on the D40
Make sure you're not shooting on no-flash auto mode. Also, in P, A, and M modes you'll have to press the flash button on the side of the camera by the lens mount in order for the flash to pop up. If it's not popping on regular auto mode, make sure you don't have it disabled in the menu.
I bought this flash on craigs list today for about 30 dollars. I did research and as long as the flash you buy is a nikon HOT SHOE mount it will work. (Look on the bottom of the flash) it will say Nikon i-ttl. I am using it on my D40.
You can set the parameters for the manual flash in the Custom Settings Menu. Select Full to set the manual flash adjustments.
Hope this helps. Let me know if you have any questions in a comment.
Check if something is preventing the flash to pop up 'fully'. Check for some dust or other particles trapped between the flash and the body. Does the screen say 'Subject is too dark'? If so, the flash has not popped up fully.
I assume the lens had the impact.
The 18-55 lens has the built-in motors for auto-focus.
Try switching to manual focus (on the lens). If this works, the lens may not auto-focus anymore.
Try it and let me know.
cheers,
The lightning bolt icon in viewfinder blinks when flash is not ready, this can happen if flash doesnt pop up all the way, or if flash strobe tube is bad.
If the flash doesnt work in Auto mode when its needed and when you switch it to manual, then you need to send the unit back to Nikon to be repaired. Its a known issue with the d40 that the internal flash breaks.
I have also had the problem of flash not working on my Nikon D40. I
found out the problem and I made a quick video to help those who
are having this problem. Here's the link to the video: Hope this helps
