You're correct and that is exactly how I always recommend setup (contrary to what the manuals tell you). It makes no sense to me to run any signal through any electronics or interconnections that neither use it nor improve it. Hence, I have NO SOURCE VIDEO going to or through my receiver and NO high end audio going to my TV (which could just as well be a monitor with NO audio capabilities, right)?
Audio electronics should receive the BEST digital audio directly from it's root source.

THAT is why most all high end A/V gear has separate audio and video in/outputs.
If that means you have to make some switching choices when using different sources, oh well. At least you won't have experience potential degradation from multiple hops or have to troubleshoot problems that could be anywhere in that chain.
Your DVR can't detect whether your TV can do HD or not. If the message is stating that your receiver (which is your DVR) can't receive 1080P, then you'll need to contact DirecTV for assistance. You may need to replace your DVR.
You can do that but it still won't work. You have to make the changes with Direct TV in person for them to "authorize" your new receiver. More is needed than just the card.
If you can first connect the Fios box via component and that will rectify the issue and still allow HD. HDMI is funny, if there is anykind of communication issues between the TV or the Fios box you see what happens. You might also call Samsung to see if there is ANY firmware/software updated for your TV specifically to fix such an issue with the Fios/Mortorola connection. If there isn't then the issue is the cable box since the TV works ok on HDMI with other devices.
Check the Innovage manual for the automatic code search. If it works, you still may not have full control of your HR20. Try to program your Directv remote to operate your components
No, unfortunately there is not. That tivo only has 1 tuner, so you can only record or watch 1 live program. You can however watch a pre-recorded program while recording a live program. If you have directv, you can step up and get their hr20 dvr. It's not a tivo by any means, but it has 2 tuners so you can record 2 things at once and watch a pre-recorded show. It takes a little while to get used to the interface, but once you get the hang of it, it's pretty straightforward.
You can also get an older DVR w/ tivo (hr10) however, it will not get ANY of the new MPEG4 High Def channels that are out there.
If you have an hdtv, then you really should grab an hr20, give directv customer retention a call and ask what they can do for you. You'll need a new slimline dish and they'll come out install it and everything you need for watching off the new satellites and enjoying the new mpeg4 hd channels (the old hd channels are in mpeg2).
Have either of your tried unhooking the HDMI connector if you are using it and try component?
What software are you running on the unit. The HR20-700 and HR20-100 just got a software update that was going to fix this problem w/ the unplayable recordings.
stephnt: If it is erasing your content that is a good sign of a defective hard drive. These units when they boot up (after a software update) check the hard drive. If they run into a problem (bad sector) they will foolishly erase the hard drive, thus erasing everything you have recorded. If this is your 4th unit, you may want to look at your environment as well (well ventilated, good connections, etc) I'm not saying it couldn't be the unit. It took directv 14 units to get 3 working, and since I've had 2 HR20-700 refurbs that were unstable and were quickly replaced.
It might be in your best interest to invest in an external drive solution for the HR20. I, however, would be calling customer retention and having a calm, but stern chat with them about this.
This set has a factory upgrade for HDMI problems like yours and it also fixes another problem for intermitent sound in the HDMI mode.
