It sounds like they saved a bit of cash on this model by putting a T in the drain pipes of both - thereby saving 2 feet of pipe.
If the lower part of the drain pipe is blocked - it will flow into the lower section as you say.
You need to clear the lower drain pipe. Using vehicle wire (flexible PVC covered wire) will clear the blockage (turn off unit first). Then use an anti-fungal cleaner to remove the remains of the block.
You may even need to do this from the other end of the pipe that exits to a dish on top of the compressor.
Try running a coat hanger threw the drain it may be plugged or frozen.
