This is an issue a professional needs to address, Sometimes they can see what you don't. If the cable/linkage is not adjusted to factory specs you could have more trouble!!

The gears ARE probably fine. The problem is a slightly bent shift fork. Since the engine is apart I would STRONGLY advise you replace the shift fork. If nothing else it is cheap insurance that you won't have to replace it four weeks later because it won't shift into first. I have replaced shift forks that looked perfectly good but were bent such the you couldn't get into 2nd gear. Looks can be deceiving.

.hAVE YOU TRYED TAKING THE CARB OF DRAINING IT CLEANING IT AND DRYING IT. CHANGE THE SPARK PLUG JUST IN CASE YOU HAVE GOT WATER INTO THE HEAD START IT UP AND LET IT JUST TICK OVER FOR 20 MINS. JUST AN IDEA STUFF TO ILLIMNATE. GOOD LUCK BUDDY

I have a 1999 200hp Yamaha outboard motor idles fine everytime I put in gear stalls at low rpm fine at high rpms and idles fine in gear loe rpms stalls

This may sound funny, but for a while, Yamaha put a steel bolt in the aluminum casing on the side of the motor. dissimilar metals caused extreme corrosion inside that affected operation. Check out Boating forums on Yamaha.

15 hp yamaha not shifting stuck in gear

First, check the linkage under the motor cover. It stoops you from given the engine too much throttle when the motor is in neutral but can jam the system if you try to shift out of gear at too fast of speed. Or a link in that system could be broken/loose. If all looks OK the check your lower unit oil. If none or water, the gear case could be trash.

Gear Lube leaking from Prop

Keep an eye on it and put a bucket with paper inside under the motor. You want to know whether the oil is burnt oil from the exhaust or gear lube. You should be able to tell from the color of the oil. Its kind of like soot in a chimney, the exhaust goes through the prop with the oil you added to the gas.
