SOURCE: very long shutter release delay
This is weird, usually shutter delays are caused because camera is trying to focus first, it really shouldn't happen after pre-focus. do you have a manual focus mode? if you do, try it and see if it works. if you dont, I would still suspect it some kind of focusing problem, but unfortunalty i have no idea how you can fix it yourself.

There was a lot of discussion of this when the Mk II was new. Many people "fixed" it doing just the things you did. Also, some reported that mounting the lens on another camera "fixed" it. IIRC, in the end it ended up being a lens issue. IS module. Canon can repair.

I don't know about any misaligned focus feature on the D80. Have you checked to see what focusing mode you are using, ie. single auto focus, closest subject, or wide area focus. Closest subject can really throw off your focus. I would switch to single auto focus mode. Another reason for poor focus would be dust on the auto focus sensor which is located under the mirror box.
Check on the focus mode, if it's not a mechanical problem, I'd be willing to bet that's what it is.

I had the same problem. My issue was with all my lenses. I solved it by going to the menu and selecting the custom setting menu (pencil icon). Then from the right menu select the AE-L/AF-L and press OK. Then make sure it is set on AE/AF Lock. Presto...all my lenses worked on auto-focus.

Always use the best quality batteries available, I used some cheap batteries in my compact and had problems but it came good after a while with good quality batteries. Also the automatic lens protector had some grit stuck in it from the beach stopping it from closing, I gently freed up the mechanism and haven't had a problem closing since.
