Let me answer your second question first. The rain sensor should take a day or two to dry out, it is supposed to duplicate drying of the earth. It is, however, adjustable so it requires more rain to shut off and comes back on quicker.
Your timer may be operating properly but you may have a faulty control valve for Zone 2. In many systems, there are control valves for each zone.

It sounds like you have a double program in your system. Suggest you take the battery out for several minutes and then reprogram it. Depending on how many zones you are running, I would shuggest you use the A zone and not do anything to the B and C zones.

The fact that you are getting no error message indicates that programming is not right, or there is electrical short between timer and sprinkler solenoid:
With all digital timers, it is important to clear memory before starting, and then double-check there are no conflicts in programming.
Page 22-23 of the manual has quick-check procedure for identifying shorts that would cause problems.
Check outlet with circuit analyzer to check for correct polarity and grounding.

Keep in mind also that digital timers are susceptible to line noise, and power surge. Simple power outage can disable digital timer. There are no replacement parts.
That's why I recommend good old fashion 14-day repeat-cycle mechanical sprinkler timer with fewer features, but replaceable parts.
