The Jetta vr6 has a timing chain. These don't have to be replaced unless the gear is worn. When worn they will jump timing by a tooth or two. This will cause the engine to run rough. You may have a bad coil pack - try moving two of them around and see if the misfire follows the coil pack or stays at the same cylinder. If it follows the coil pack, get a new one. If it stays in the same cylinder, inspect your spark plug wires and make sure the plug is gapped correctly.
