if engine is not overfull you have bad rings on piston have to take in to have it done may end up short blocking it witch is cheaper to do replace rings cheaper by far 200.00 per cylinder
Make sure the choke is coming off. Check the compression. Many times the head gasket may leak when the engine heats up. Also check for spark sometimes the magneto can heat up and quit after running a while. See if it will run if you prime with a little fuel, if so ,some of the Kohler engines this size have a fuel pump that could be failing. Check for vapor lock. It takes air and fuel properly mixed, spark and compression any of these missing the engine dies.
If it won't start in manual, you have a short and/or a bad control board. Make sure battery polarity is correct, did you disconnect battery charger before removing old battery? If not charger can push DC volts over 20V and can damage control board.
to be honest the enigne ahas a control that the left side must fire and run before the right starts to fire it sounds to me like you have a fuel issue possibly the carb. is gummed up and dirty.
Some of the newer Kohlers have a problem with the compression release (which makes it easier for the starter to turn over the engine. Does the engine roll over to a certain point and then stop dead? If so you may need to have the compression release replaced. It is a part of the camshaft. You may want to consider taking it to a local shop to have it done. The engine has to be opened up.
