My Capresso s8's display is blinking between coffee ready and tea portion and makes noises every time. I cannot get it to stop. I've tried moving the dial to tea portion and back to the cup. I've unplugged it and kept it off for a while. Nothing is working.
All Jura machines in the series C, E, F, J, S & Z models have the same problem. The Jura recommended maintenance is insufficient or erroneous:
After the rinse cycles are complete, refill Descaling solution & continue descaling the rest of the machine using hot water dispensing function, until the tank is empty. Finally, give a final flushing of machine to flush out remaining descaling solution inside the machine.
1- When new machine is set up, the owners click OK for use of Filter cartridges. This helps only to display reminders for replacing the filter.
2- The instruction also advises, regular use of Filters, eliminates descaling the machine. That is not accurate. Reminders for descaling are delayed or eliminated. This allows accumulation of Calcium deposits in the entire hydraulic and coffee system.
3- Cleaning tables recommended & sold by Jura do not remove Calcium deposits in the coffee/water passages. The automatic descaling method recommended by Jura also leaves the coffee side of the machine unclean. The error message in your machine is due to Calcium deposits in the Brew group, coffee outlet & the faucet dispensing coffee in the cup. I suggest all Jura machine owners should manually descale machine. Manually descaling includes use of 6 to 10 rinse cycles with descaling solution in the water tank. The error message "Clean Machine" is accurate & pointing to descaling the Brew group, coffee outlet tube and coffee dispensing faucet by using rinse cycles.

You should probably run a cleaning cycle with a cleaning tablet (the one you drop into the ground coffee shoot, not a decalcifying tab).
This will clean out all the insides where coffee particles and oil can accumulate.
The machine will ask you to run a cleaning cycle after a certain number of cups brewed. But you can also manually start it.
(this is copied from the manual)
You can run a tablet cleaning cycle at anytime even if
the machine does not prompt you,
• READY. Push and hold the Rinse button until display shows
RINSE. The Dial illuminates.
• Turn the Dial until display shows CLEANING. Push the Dial.
Display shows EMPTY DRAWER.
(Follow the rest of instructions for regular cleaning cycle)
SOURCE: my jura capresso says system fill...it makes a lot of noise
System fill is usually when the machine auto solenoid fill valve is putting water into the boiler. If it is making noise then the solenoid is clogged or there is no water getting to the solenoid.
SOURCE: My Jura Capresso coffee maker is
The sieve in the brew unit is probably clogged, this means that it takes to long to push the water through the coffee. There is an automatic time-out on the pump that controls this. It also can be that your coffeeoutlet is clogged.
Try cleaning out any used coffeegrounds from the inside of the machine, use your finger up into the brew unit. If this doesn`t help, it needs service.
SOURCE: Tray empty message
If the machine says TRAY MISSING it's the contacts at the back so clean as other people have stated, you can also use a cardboard nail file to clean the contacts at the back if there really skanky!.
If the machine keeps saying EMPTY GROUNDS even though you have, pull out the tray, look just inside the aparture where the tray goes top right at the front there is a small slot where if you look closely you can see a small white micro switch. This will be probably gunged up with coffee and the switch will be stuck up, get a can of WD40 and squirt a small amount up into the switch then poke the switch with a small screwdriver up and down until it moves smoothly.
Then replace all the bits, sit down, look smug and have a coffee cos you've fixed it!! :0)
SOURCE: My Jura Capresso Impressa E8 is leaking water
I have the same problem with my E9 and I have traced it to the diaphragm unit that is just distal to the pump itself. Apparently, the diaphragm is secured with a steel band (not stainless since it is rusty) that may hold seals or O-rings that break down. You can observe it leaking when pressure applied during brewing. The question is: can a new unit be ordered and if so, where?
