Second go it starts but sounds rough for a few seconds...maybe a fuel issue? I recently replaced the in-tank fuel filter but is still not starting first crank.

There is a check ball in the system that gets stuck. This lets the fuel drain back in the tank. It is part of the fuel sending unit. Kind of pricey. I would live with it till the pump fails. Key it on twice before starting. This will pressure up the system.
Please get a second opinion, I find dealers tend to play dumb, when the know the problem. Ask around, do some looking at recall notices, maybe find a neighborhood independent mechanic. I would go for a tranny service , change filter and add new fluid at oil change store before spending $150, and then pay more for putting it all back.
clearly sounds like fuel starvation, I would be looking at the throttle body, they need servicing every couple of years, they fill up with like grease and block tick over hole.....
Sounds like you need a new key to me. When they start and die like that, the security system is not seeing a good key. This has to be done at a Dodge or Chrysler dealership. They can cut a new key and fob combo their as well as program them with their scan tool. It will cost about $200.00 to do this. The two cranks to start is a weak fuel pressure regulator. Probably located on the the fuel pump. May be serviced seperate now from the fuel pump assembly. Ask the dealer they will know.
try spraying some carb cleaner into a vaccum hose and see if it will run. If so then you have ignition but no fuel delivery. If not then you have an ignition problem. make sure you hear the fuel pump hum when you turn the key to the run position. It should run for +/- 5 seconds then shut off. remove gas cap and listen for fuel pump operation through the fill hole. If you can hear the pump then you have a fuel injection issue. If the engine starts and runs for a few seconds then shuts off then you can suspect the crank or cam position sensor. The fuel pump runs through the oil pressure switch which could also be an issue.
Are you able to start the truck with application of the gas pedal?
you need to sort out if fuel or spaark issue. Can you hear fuel pump in gas tank run for 5 seconds when you turn the key to ON? Spray a burst of starting fluid into the throttle body or bgi air intake hose and see if it starts for a few seconds. If yes, then you have a fuel issue, maybe need a pump. Need to drop the tank to do that though. Check for 40 psi of pressure first.
If not, then it could be no spark. bad crank sensor, cam sensor, etc.
Is the yellow check engine light on too? If yes, get codes to find cause.
This sounds like the timing belt issue. I have a 2000 ford escort zx2 and it seemed like I ran out of gas but really the timing belt had just worn down. When I was on the side of the road it was like the engine was turning over but would never start.
Try cycling the key to just on, then off, on, off, 2 or 3 times & see if that helps with start? (priming fuel system) to see if maybe pump is getting weak or possibly filter plugged.
