You shouldn't do. On iPad deleted apps will disappear from the tablet but a copy will still show as saved to your account when you view your apps through iTunes. This prevents apps you've paid for needing to be bought again if accidentally deleted.
Regardless of this though, even if the app were permanently deleted a copy of the app data such as content & settings should be preserved to support any future reinstall.
This could mean that in your inbox, there is some emails that are unread, but if you are saying that there are no emails in your entire email account that are unread, you can change the notifications in Settings > Notification Centre > Mail and then change the settings so there are no badges.
Pull up your notification box once there you will see a small x sign next to each one of the notifications that you get, click on the x sign to clear them
