I am not sure what you mean, or why. Scuppers are designed to drain water from places you do not want it. On a sit-on-top like that they are designed so that water drains out of the cockpit where you are sitting. If you plug them, then the water that does get in will not drain out and you will have to bail/sponge it out or sit in the water.

always on the bow deck area. be careful of too many openings in a kayak. you're life may depend on its flotation and a plug-hole is just another place for water to enter the hull. Not recommended.

When choosing a fishing kayak, narrowing down your options is actually pretty easy, and it starts with identifying how and where you'll be using it:
• Will you be fishing small sheltered bodies of water like ponds and small lakes?

They're also self bailing, which means the water drains through small holes called scupper holes. They go right through the bottom of the kayak. This means you can't swamp a sit-on-top kayak. Another great safety feature is that sit-on-tops are much easier than sit-insides to get back on to from the water, if for some reason you fall off. The one downside to sit-on-top kayaks is that you're almost guaranteed to get wet while paddling, while sit-inside kayaks allow you to stay dry.
Sit-inside kayaks can be a good option for anglers who will be in cooler water, who want to stay dry while paddling, and who want a faster moving kayak. Just keep in mind that if you flip a sit-inside kayak, recovery is not necessarily a simple process because the kayak may swamp. As you're learning, try to stay in sheltered water or close to shore so you can swim in if you need to.
Once you've decided on whether to go for a sit-inside or sit-on-top kayak, you'll need to decide on a length for your fishing kayak. As a general rule, a long and narrow kayak will be faster, while a short and wide kayak will be slower but more stable. If you are only going to be fly fishing and sight casting, a short, wide, and stable boat is a great choice because standing is easy. How can I determine why my is my Hurricane Phoenix 120 is leaking?

Inside the scupper holes which can't really be inspected, leaks can be a serious problem. some owner tie a rope thru the scupper holes to attach to a rack or other reason, but when the walls inside the scupper holes 'crack' there's no way to tell. Stand the kayak on end and fill with water. Look for leaks that way, by filling the whole tamale with water and inspect for water leaking out. Probably time to shop for a new one!

I would say the best thing to do would remove the screws/bolts/hardware
plug the hole with whatever you took out. and buy a new seat with a higher back.
you may need to add those u shaped deck cleats but thats not a big deal

buy some fiber glass and some ressin it is 2 to 1 in the ressencover the hole with a small sheat of fiber glass alittle bigger then the hole let it soke smeare it a little then add another coat let it dry for a bout 24 hours then you can sand it and paint it
