You can try to use iTuens to transfer files from computer to ipad after you exporting the converted file to a computer folder
Step 1: Add ePub to iTunes
Step 2: Open iPad on iTunes
Step 3: Open Books on iPad from iTunes
Step 4: Transfer ePub to iPad via iTunes

I have both a Ipad 3 and a Kindle Fire HD. For Kindle you want .mobi format. For all other devices you want to use .epub
Use Calibre to export the ebook to a folder you can access easily. For the Ipad the easiest way is to email the .epub as a attachment to a email address you can access on the ipad. If you use GMail don't use the GMail app, you need to use the default ipad app. Get the email you sent your self and then click on the attachement. The ipad will then add it to your ibook library.
