Please be sure that you have turned on RIHD in the setup menu under Hardware and HDMI as that will set ARC to AUTO. Please also note that you will want to make sure that the HDMI cable going from the output of the receiver is connected to the HDMI input on the TV that shows ARC. What I think I did and how I fixed it!
FACTORY RESET ON EVERYTHING!
All you have to do is to do a factory reset on everything, but I thing mostly on your 605, but I would do it on the TV as well. I think what had happened is after I set everything up for the first time, it worked great. As the days when on I started to play with all of the futures the 605 and the TV had to offer. I was turning them on and off to see what everything did. What I think I did was, I turned on something in the 605 that the TV did not know how to cope with. If I had to guess, I think it is the Lip-sink feature (Spelling?) in the 605.
Anyway disconnect everything, look in your manuals of the TV and the 605 to see how to do the factory reset on both. Then turn your TV on. After it does it’s start up for the first time (again), start connecting the 605.
It has been working great for me after I did this. Do not count on help from the people you bought it from or the people who made it. This stuff is so new they do not really know how to fix it.

This might somewhat help. Today I went back .. I went HDMI out of the Cable box and DVD player into 2 of the TVs HDMI ins. The digital audio out from each, straight to the receiver and things are working ok. All speakers are working OK. Sound isnt as loud or crisp but unfortunately I found no other solution.

Unfortunately only the higher end Onkyo Reciever pass audio over HDMI for sound. 605,705,805,905 exc. Your reciever will carry Video over HDMI but you will need a digital optical cable for sound.

Not sure if this is your fix, but I had what I thought was the same problem. I played with my Onkyo quite a bit ensuring the correct assignments for HDMI, audio and all that stuff. Turns out I neglected to make sure the output devices were properly assigned. Many devices aren't default to output sound over HDMI. I changed the audio out settings on the cable box to HDMI and suddenly the Onkyo worked great. I know, I'm an idiot for not checking that in the first place, but maybe someone out there is having the same trouble as well.

Onkyo service told me, the second timethat I called them, that there is a known HDMI handshake issue with Motorola and Atlanta Scientific cable boxes. The only solution, and it was a solution, is to connect the box through the HDMI 1 port ONLY. All the other (2,3,4) result in blinking/dropping of signal. I did this, changed the cable/satelilte setting to HDMI 1 and all is well.

Back on the sound issue between the Onkyo sr606 receiver and the Sony Bravia kd49x8307c. I spend a lot of time and patience in changing settings and connections on both components. I set tv digital output to aut2 (compressed audio) and added a HDMI cable from the tv hdmi 2 input to the Onkyo HDMI 4 input in addition to he digital optical tosslink connecction for audio. (the later seems to take care of the communication between the two. So there are 2 Hdmi cables and a tosslink between the tv and receiver. Now they seem to handshake, the tv speakers do now switch on and off, when powering the Onkyo receiver on and off! At first i still got no sound, but after switching the tv on and off the miracle happened and i got sound from the tv's smart content on the receivers speakers! Also found out that after changing the source I got nosound again,but then had to switch the Onkyo sr606 off and on again to reproduce sound. Anyone with additional info or suggestions why this would be? Thanks i.a.
